Correct me if i'm wrong. You are looking for a place to stay so you can visit those places without have to move around? If that's true, it will be kind of hard to do. First of all, those places are not in one island. The travel to Bali from Borobudur will take at less one hour by flight and could take 7-8 hours by bus.
My advice is you come to Borobudur first then headed to Bali, Lombok and Komodo afterward. So you are going from west part of Indonesia to its south. You have to move from one city to another. Book a hotel as soon as you can, while in Bali and Borobudur it can be very hectic during Christmas and season greetings. The accommodation in Yogyakarta or Magelang (the nearest town to the temple) quite vary depends on your budget, in Bali also. Lombok and Komodo will be quite limited. You can browse around though.

Jakarta, Yogyakarta , Lake Toba, Mount Bromo, Tana Toraja and many more places are the best interests of Indonesia. You will not control yourself without saying wow, when you will see that places.

Following your post, I and my partner have visited some of the places that you mentioned, and we look at every areas we visited has a different appeal as culture, community life and the environment are all interesting and different from what I have seen in elsewhere. Bali is a favorite place for us, because it's offers a wide range of cultural, artistic, beautiful scenery, beaches, and includes cheap vacation. Our advice you stay in Ubud it's relax, nature panorama and not so many tourist, to complement your holiday during in Bali you should do some attractions as Bali tours and alam rafting.
