I can't answer about the weather since I was only there in August, but I expect like most of central Europe the weather in November is unpredictable. Be prepared for cool or for frosty weather. Regarding the amount of time you spend in Budapest, one positive is that if you budget too much time there you have the option to use some of it to visit other cities close by such as Szentendre, Esztergom, Vis, or Gyor. The amount of time you need to feel like you've seen Budapest depends on how many museums and churches you are determined to see the interior of. If you are a walker and browser you can see most of Budapest in a full day. However, you could also spend most of a day just exploring the large Central Market. It really depends how you like to spend your time. Besides the edifices like Castle Hill and Parliament, there are lots of outdoor areas for walking like Margaret island, City Park, and Buda Hills. So I wouldn't be afraid to dedicate five days to Budapest, and you can feel confident you have seen everything you could have expected as a tourist.

Agree with Zzlangerhans. You should have no problems filling five days in Budapest. The weather will be brisk, but you'll warm up to the city with its active nightlife (Pest is more active at night than Buda). Too chilly during the day? Pop into a cukraszda for coffee and sweet delights; or visit one of the thermal baths. If you liked Prague and Krakow, you'll enjoy Budapest.
