I am going to be travelling in Indonesia and Bali in June
I presume you know that Bali is in Indonesia?!
I spent 2.5 weeks in Indonesia 3 months ago and divided my time betweek Java and Bali. The must- sees in Java are Borobudur and Mt Bromo; Prambanan and Yogyakarta are also worth seeing. In Bali allow a few days for Ubud as it's a great place with loads to see and do, both in and around the the town. Lovina is a nice place just to do nothing for a few days and there is good snorkelling and diving nearby.
You could fly into Jakarta or Denpasar (Bali).

Bali is one of Indonesia's islands, but ironically Bali is welknown more than Indonesia
Jakarta the capital of Indonesia, has some historical sights to offer (to mention some: Old town, Indonesia Miniature Park). But you have to take note that Jakarta is usually have hugh jam during week days, so you can't combine those 2 places in a day as they are located in different part of town.. Fyi most traveller are directly fly to Bali or other cities, but Jakarta is the main hub to most cities in Indonesia.

Borneo is the old name of the biggest island of Indonesia, where Sabah State (Malaysia) & Brunai are located on it's northern part. Indonesia side is now known as Kalimantan. To visit Kalimantan you must know where you want to go, as not every provincial cities are connected by air... better you plan your visit well... you can check to Mandala Airlines' web as they have some of the routes.
