The cheapest way to do it would be via Bratislava IIRC.

There is a special offer from Bratislava to Vienna called the Euregio ticket, it costs 14 EUR return. This ticket also exists from some Czech cities for other prices. See

Play around with www.jizdenka.cz for the price from Brno to Brats and Vienna.
