I would have picked Florence because it is central and from there you can travel by bus and train to Pisa and many other towns in Tuscany and out of the area.

Despite it's name it has some good hotels at budget prices. Obviously location is important to you so check where the hotel is located, and nearby public transport.
There are many apartments and beautiful places that you can enjoy and stayed.
