My wife and I have been traveling around the world for the past couple of months and were planning on staying in germany for the next three months. However, we were unaware of the 90 day visa limit (or we knew about it but not the 180 day cooling off period after it) and want to know if anyone has any advice for us on how to prolong our time in germany/Schangen area.
From what I've been reading, we need to apply for a D type visa in Germany and hope that we get it. Is there any way to fast track this?

There is no way to fast track this. But after your application you should get a document called Fiktionsbescheinigung, this makes your stay in Germany legal until your application is processed.
From the description of your situation I think you have a good chance to get your application approved.
Best go to the nearest Ausländerbehörde ASAP and fill out the application. You should have applied immediately after arrival in Germany, so you are bound to get some stares along the lines of "why are you coming so late? ".

Only if you have been born after a certain date (I forgot what it was but it was relatively recent) and if your parents have been living in Germany legally for at least 8 years at the time of your birth in Germany.
Getting the passport on German descent however is another topic. I would need to know more about your family situation to judge this.
Would this have any affect on my wife's ability to stay in the Schangen zone?
If you are indeed a German citizen by descent you and your wife would both be entitled to live and work in all EU countries indefinitely.
