For starters, you don't need an additional licence for Lithuania, but if you're worried - contact the car hire people to make sure they'll rent you a vehicle with your kind of licence. An email to their website should do it.
There is a train from Vilnius - Siauliai, which is the closest station to the Hill of Crosses. it's about 8 miles from the station and there are buses that pass within a km. or 2. Get the bus from Siauliai - Joniskis. It's about a 15 minute walk from there.
The train from Vilnius - Siauliai (pronounced, roughly - Shoo-lay) takes just over 2 hours and costs €20 return (35 Litai each way).
