OH HI! I am looking at doing South America for 4 - 5 weeks in May. I know, I know, this probably isnt enough time to see the place but i am hoping to get as much out of that time there as possible. I figure i can try and do 2 - 3 countries in that time.
For me, Peru has the most to see in South America, with a fair bit in Lima (which a number of travellers miss out).
Though quite a number of tourists now go there, Colombia is still violent in places so be careful.
The distances between those three places is great, and flights are fairly expensive.

I would suggest shortening your list of countries to 1-2 if you are only traveling for 3-4 weeks, to truly appreciate a country and get the 'best bang for your buck'. I have been to Ecuador and fell in love with the culture, language, people, food, and landscape. Peru is also very similar and both can be done for a reasonable price. Both would be a good option and worth the time to research more on TP. I would also suggest Cartagena, Colombia-->Guayaquil, Ecuador.
A sample intinerary (approximately 2 days at each place):
Arrive:
-Quito, Ecuador (colonial architecture)
-Mindo (cloud forest)
-Otavalo (outdoor market)
-Banos (adventure sports)
-Montanita (beach & party)
-Guayaquil (large port city...not much to offer)
-Cuenca (historical and diverse)
...on to Peru
-Trujillo
-Lima
-Cusco
-Arequipa
-Puno
-fly out of La Paz, Bolivia or leave early from Cusco/Lima
