Try for a place near a subway station and do get a card with the address on when there so you can find your way back OK. The subway is cheap and easy to use (though very crowded in rush hours). Lots of convenience stores about where you can get cheapish sandwiches and drinks as well as dumplings, etc.
If you want to go out of Tokyo, you can do a trip yourself. Buy the train tickets the night before, with a return journey the same day. The bullet train is fast and you can spend most of a day in places like Osaka or Hiroshima.
I found just one option for a twin private at ~$60, . Location looks good to me and that is a rather good price for Tokyo.
But I have to ask - if you have a $2500 budget for 6 nights, then surely you can afford a *little* more on accommodation? If you are only spending $60 a night, you'll have $2140 left. The next-biggest expense after accommodation would be your transport which should be not much more than $300 per person. After that, you'll have ~$1840 or ~$300 a day left to spend on food and souvenirs. Seems to me you could spend a little more of that on your accommodation if you wanted something a bit nicer.
Food can easily be done quite cheaply (at least compared to western countries). There are usually plenty of bento box options to choose from and great sushi stalls all over the place. It's been a few years since we were there, but the prices then seemed very comparable or even less than what I'd pay for lunch / dinner here in Melbourne. But there is one important rule - do NOT go into a restaurant where you aren't certain of the price. That can really sting.
For transportation, consider getting the JR pass (or JR east pass depending on where else you want to go) - this will cover your transport to and from the airport and day trips you want to do as well. You just need to know where you're going and then calculate what it would cost to buy tickets individually and see if one of the passes will work out cheaper. Use the site to work out prices and times.
For example, your tickets to and from the airport will be ¥1,280 each way. The Shinkansen trip to Kyoto is ¥13,520 each way. Total cost ¥29600. In this case, the 7 day JR pass is cheaper since it costs ¥28,300. And you are free to go even more places if you really want then too. Be sure to work this out before you go. You can't get the JR Pass once you're there!
If you're wondering where to go other than Tokyo, I'd personally recommend Kyoto. Don't just go for the day though - spend a couple of nights if you can. Going to Kyoto and Tokyo will give you a great balance of the old Japan and the new Japan.
