Hi everyone, I'm looking for some advice about an upcoming 2 week trip (early-mid July) for 2 people to Java and Bali.

just realised we'll be there during ramadan (our dates are 5th July - 22nd July) - is this likely to cause us difficulties?

I think you would feel rushed trying to fit the highlights of Java into 5 days, but it's just about possible. The main highlights are Yogjakarta which is quite an interesting city, Borobudur and Prambanan temple complexes which are both amazing, and Mount Bromo which is also fantastic. Take some warm footwear and clothing if you are planning to watch sunrise over Mt Bromo (which most people do) as it's really cold at that altitude. I wouldn't bother spending any time at all in Jakarta.
I did an organised tour from Jakarta to Ubud in Bali, so can't comment too much on how to get around but there is a train from Jakarta to Yogjakarta at least, and possibly through the rest of the island.
just seen your bit about Ramadan. I doubt it will be an issue in Bali as it's predominantly Hindu but I'm not sure about Java.
