Hi!

Sudan is off-limits for people with an Israeli passport stamp.

The list of countries Israelis can travel to visa-free is a very good indicator where you can enter with an Israeli passport stamp without getting into trouble:

Many countries in Africa have a significant muslim population, if you know beforehand that the country has "islamic" or "muslim" in its official name double check whether you are allowed in with an Israeli passport stamp.

Now just one clarification:
Would Sudan still be off-limits if I was just in the airport less than an hour for a flight transfer? (I'm planning on flying from Egypt to Nigeria, and the cheapest flights stop over in Kartoum....) Would I need to search alternate flights that DON'T connect in Sudan?

Look at alternative flights. The Sudanese are as anal-retentive about the Israeli passport stamp as the Syrians and the Iranians, which is saying a lot.

The more I learn about passport stamp issues, the less I think visiting Israel would be worth the trouble at various borders or in other countries, since I plan on travelling in western Africa and the Middle East. Thanks for the advice!

Hehe, exactly my thoughts. I am going to visit Israel in December 2012, because my passports expires on in January 2013, so I can get a new one as I come back in the Netherlands

Actually, Israel is totally worth visiting. It just makes a lot of sense to go to Israel after you have been all over the ME and West Africa. I've been to Israel and would love to return, but I am in no hurry to do so. My passport will expire in 2016, if I go to Israel again it will be in that year I think. Until then I plan to enjoy my Israeli-passport-stamp-free passport by visiting Iran, Syria and maybe Saudi-Arabia.

One important thing: Note that it is possible for Canadians to get 2 passports to avoid the complications involved with the Israeli passport stamp.

This is news to me! it sounds like a great solution to passport woes, but I'm hesitant, there must be some restrictions or a catch somewhere.

I'll do some research on it though, if it works that would be an awesome way to beat the system!
