Berlin 5-7 days. The city is very interesting with a lots of history, art and an interesting vibe. It's relatively cheap compared to other Western European capitals and gets constantly underestimated.
Looking at your profile I think you should try to go to Berlin during Berlinale, this is usually in early February. You should also try to be part of the festival. IRRC you can send in your application to participate in the workshop starting from July on, submissions are due in September/October.

Prague - I have been to Prague many times and IMO the city has lost its lustre. It was a great place to be during the early 90's, but now crime rules the streets. There are places where there is not a soul in sight after 9 pm and rightfully so. Prague has gotten notorious for people getting mugged coming and going to their hostels. Be very careful. Four days should be enough.
Tip: If you travel from Berlin to Prague consider a stop in Dresden. If you are in a hurry you can go in the morning from Prague to Dresden (2 hours of travelling time), store your luggage in one of the lockers at the train station, explore Dresden for a few hours and then continue to Berlin in the evening (2 more hours of travelling time). If you have more time try to stay for 1-2 nights and see the Elbe Valley and Saxon Switzerland National Park south of Dresden up to the Czech border.
4 days is plenty for Prague. I enjoyed it but found it very expensive, I'd say avoid eating right in the tourist areas simply because the food is well overpriced and not very good (well the places I went to anyway, maybe I was just unlucky!) I did go to a fabulous curry restaurant but it's on the outskirts - best curry I've had and so so cheap!
Budapest is very similar to Prague in the way of being separated old town v new town. I loved Budapest and it's super cheap there, plus they have the outdoor baths which Prague doesn't have.
Regarding the crime - didn't witness any but also didn't feel massively safe at night since there seem to be lone guys standing in the street - kinda reminded me of those that line Amsterdam.
Hi boulderman.....Having been to Berlin myself and had an amazing time, I would definitely recommend it to anyone, like Jess said, there is just so much culture to see and obviously Berlin's biggest star Knut, the Polar Bear. However, I would say you only need max 3 days to take in all the sights.

Prague seldom visited by tourists until the 1989 is now one of the most popular visited destinations in Europe. Millions of people from all around the world visit the city every year - almost three and a half million in 2004 to 2008.. You must spend at least 3 days to discover Prague city. Berlin isn't much different from Prague.

I spent 4 months in Prague a year and a half ago and you certainly need at least 3-4 days for all the sites and culture (pubs). Completely disagree with the posts about Prague being expensive as long as you use some common sense and avoid eating/drinking at the places that seem obviously touristy (like those right on olde town square). You shouldn't be paying much more than $2 for a pint but some places will try and charge the equivalent of $6 or $7. Also, I always felt safe in Prague after dark, although there are plenty of pickpockets and others trying to sell you drugs, particularly on Wencelas square. Be sure to count your change before you leave a place (particularly from street vendors).
Berlin 4-5 days, depending on whether you want to spend much time in museums you can do it shorter. Easily one of my favorite European cities and I recommend staying in one of East Berlin's many fine hostels.
Brno - 1 day? Not really worth the trip IMO. I'd recommend seeing Dresden instead. Or if looking to stay within the Czech Republic, a place like Karlovy Lazny is fantastic (depending on time of year as summer months are best for this destination) or Karlovy Vary.

well I spent just a day in Prague. And this was actually enough. I have seen everything interesting. If you are interested in visiting museums you should stay one to two days more.
To see Berlin you should plan about a week, like 5 days. There are sooo many beautiful places like the "Brandenburger Tor", "Kuhdamm", the biggest historical museum of Germany, etc You should also go and visit the environment of Berlin. There are so many places which are worth seeing like "Potsdamm". That is a very lovely city not far away from the capital. There is for example a theme park called "Babelsberg", very lovely for the whole family.
If you like to see more of Eastern Germany go for Dresden and Leipzig. Very beautiful cities, especially Dresden.

I've booked to include t_maia's tried and tested suggestions andd extended my flight out of central Europe.
I waited and waited and managed to get a cheap flight (well not cheap but a third of the normal price) out of Brno.
The extra 2 days means I can go to Dresden and the Saxon Switzerland National Park on the way to Praha/Prgaue.
I intend to spend one night possibly at each location, 5 or 6 in Berlin, although I walk 9km a hour and walk 20km a day so can see everything quickly...although I tned to visit 5 museums/galleries and spend 4 hours typically in them.
I hope to got ot he expensive museums Thursday afteroon as they are free, but this means spending an extra night in a (probably) expensive city to stay.
I may reduce the 5 days in Prague to 2-3 then
In Prague, spend 3 days, at least. There is the castle, the old town, Petrin Hill, from which is a beautiful view of the castle and Vaclav Namesti (or as they say in US, Wenceslaus Square). Spend some leisure time in the cafe's, restaurants, shop for some "sklo", glassware and crystal. If you don't bring back one thing of the crystal, you will kick yourself later.
Rather than going to Brno, unless you have some business there, go to Cesky Krumlov. It's charming and there is a lot to do there. It is south of Prague and you can visit Ceske Budejovice along the way to see the original Budweiser Budvar Brewery. Regarding this brewery, they had a long running law-suit with Budweiser (AB) regarding their name. (Even though the American company got it's name from them!) The brewery dates back to the 12th century and still brews in the old manner due to an old food law from the 15th century that prevents them from changing the recipe. That's why Czech beer, "Pivo", is so good!
In Cesky Krumlov, there is the castle and there is also the nearby Ruzmberk Zamek (Castle). This is a BEAUTIFUL castle and worth the trip from Prague.
Berlin? Don't know. That's in Germany.

Hi there, I went there in Agust I was in Dortmund, Essen (European Capital of Culture), Mindenm Vogelpark (largest and I must admit the best Bird Show I have ever seen, Bird Park in Europe), then Berlin for 5 days then Dresden for 3, including Saxon Swittzerland National Park, going to Konigstein, Rathen and Bastei, then into Prague.
I went to the Castle, the squares, the parks etc, great place, amazong food and beers.
Brno was also great and I enjoyed the few horus that is needed there, unfortunately due to time and not en route, Cesky Krumlo was left out (this time) but I had info on it and its still in my bag
Thanks for your input ahanova (and others!), I flew out of Brno, hence needing to stop there.
(I saw alot of Prague, and was a but museumed out but was activign seeing places as late as midnight (such as the walk abotu the castle grounds. I went to a lovely little restaurant and sat in the garden having the local 3 course meal. (In Brno I have the national dish (well the Princes favourite).
