I just got back a couple of weeks ago after spending 2 weeks in Egypt. It was awesome awesome awesome!! No queues, no hassle, no trouble and no drama. The only change of plan we had was to fly to Aswan from Cairo as the train was cancelled on the night we wanted to go.

There has been some serious trouble with (Coptic) christians there recently with burning of a church, riots and some dead. The country is still unsettled and something minor could set them off again.
Unfortunately the Cairo museum which is a must see is next to where the main protests took place some months ago. The pyramids at Giza are a bus ride away so should be OK.
If you go and have to fly to Aswan, don't forget Luxor which has Karnak, Valley of Kings and a fair bit more.
Your biggest problem may just be the same as every other tourist who goes there, that many people are out to cheat you in any way they can, usually by over charging a lot.

I can tell you that South Sinai has been very quiet and not affected by the turmoil.
It is great to visit places like Dahab and Nuweiba, people are so happy with the new Egypt.
