In a year you are going to see very little of those countries. Whittle the list down to about half that size and plan a route where you don't double back on yourself.
RTW tickets mean travelling in one direction so if you want side trips or to go back, they are booked separately. You can do overland sections, arriving at one airport and leaving another in another country. You can have open sections where you are not sure of dates, but this might mean full flights so you cannot get one.
Quite a number of budget airlines about which can be better and even cheaper than spending endless time on buses or trains.
Agree with Cyberia, trying to do 40+ countries is nuts. You'll be such a panic travel mode 24/7 that you'll never get a sense of any place you visit.
You need to do some major editing of your proposed itinerary.

That's a pretty mental itinerary, over 40+ that you've planned already is not going to happen. That's a little over a week in each country? There's no point, i would try and get that down to at most about 20 to get the best out of it and experience some cluture and so that you won't be living on buses/trains/planes all the way. Also need to leave yourself some time for unexpected delays or if you enjoy some places too much to leave.

As a small aside, I notice you're missing the best country in South America to travel in presently: Colombia.
