Hi,
I'd head to Arequipa before you head to Puno and Cuzco; its height (2350 meters) makes it a much better first stage for getting acclimatized to the altitude. If you'd head straight to Cuzco, you wouldn't be able to do much of anything for the first 2-3 days.
Depending on what time of the year you're doing this, I'd recommend using part of the potential extra time for heading north to the Cordillera Blanca (do this once you're acclimatized), where there's gorgeous hikes at 4500 meters and above (Laguna 69, Laguna Paron, etc).
Also just in case: be aware that if you're planning on hiking the classic inca trail anytime before September, you should've booked last month already.
