Nathan,
Take the bus to Pattaya from either Ekamai (Eastern) or Morchit (Northern) bus stations. Decide which is closer for you. DO NOT take the minivan the travel shops push. Uncomfortable and not as safe. In SEA, you want as much metal around you as possible.
After Pattaya you have several options. I will suggest options that go from best (IMO) to worst.
1. I would fly BKK-SGN. Use the system. This way you are working your way back to BKK. After SaiGon, bus to Phnom Penh. covers our experience a few years ago. Perhaps a few days on the beach in Many GHs & companies to choose from. 4 hours and just $2-3 to visit the beach? Go & enjoy a few days swimming. After PP, up to Siem Reap (SR). at Angkor. Add if you want a less visited ruin. Air Asia back to KUL.
2. Use one of the companies in Pattaya. Price includes bus to the border & Cambo 30 day visa. At Poipet, bus or taxi to SR. Read about here. After Angkor, bus to PP. Bus to HCMC. Fly to KUL.
3. Bus back to BKK. Then one long day to SR. DO NOT use the KSR travel shops, they are rip-offs. After Angkor, bus to PP. Then bus to HCMC. Fly Air Asia to KUL.
Good luck with your planning.
Vegasmike6 gave you the best tips you can get.
