When you enter India...enquire them and get visa for multiple entry and think that will solve your issue. But still i'm not clear with your issue.
I think you can still get a double entry visa for India from Nepal. You need to get it in Kathmandu. As far as Nepal coming back, they don't care so much, as long as you are giving them money. You may need to get a new visa for the remaining month you are there, but you can get it at the border. You can probably find people with more up to date info here,
