This is our first trip to Prague and highlights of the Czech Republic
i.e. castles and gardens, national parks out in the country.( We have been to Cesky Krumlov (loved it!).

There are local trains and buses you can use. Some may be better booked beforehand, like maybe the Prague to Warsaw train.
Your best chance of finding the kind of accommodation you want is probably hostelbookers. They do non-hotel accommodation.

You don't say if you want to go directly from Prague to Zakopane. Or you want to travel with stops??? If yes you can travel by train/bus in PL and CZ, depends on the destination. So I can not help you much because I am not sure where exactly you want to go:-) In PL you can go by train from Krakow to Zakopane, which I think is the most popular. It is easy to get to Krakow so it will not be a problem;-) If you want to stay in a countryside just try to find ex."agroturystyka Zakopane" in google and you will find a lot of places you can spend a night with nice breakfast:-) Of course it is also an easy way to find accomodation in many different places in PL. In CZ try to find it looking for "ubytovani" and you will also find many places to stay.
We are just at the beginning planning stage. I just know of a few places on our list of want to get to places at this point. Krakow is a must. We love to be in the countryside and visit Gardens, Castles, National Parks etc. Thank you for these site suggestions.

Well, definitively you should visit Dolny Śląsk (Lower Silesia) in PL then. There is a lot of castles, eg. :

So you can go from Prague to the north (you can visit Adrszpasko-Teplicke Skaly in CZ) to Nachod area, then to PL to Dolny Slask and to Wrocław (where I live:-). Wrocław is also worth seeing (http://wroclove2012.com/en/artykuly-o-wroclawiu/history-of-wroclaw/) ,
