June is still shoulder season, so you shouldn't have too many problems finding places to stay at if you aren't on a super-tight budget. On a supertight budget you'd be very limited in your choices of where to stay, simply because most places there are pensions and small 1-2 star hotels. Try to budget something between 120-150 EUR per day for the two of you and you should be fine.
One thing of note though: It can be difficult to get around in Sicily if you do not have a car. (Think Scotland - some places there just aren't any trains or buses and if there it is no more than twice a day.) How are you planning on travelling once there? Car? Rail? Campervan?

Sicily in 2 weeks is no problem!
I don’t know where you’ll fly in (Palermo or Catania) and what’s your interest.
Do you like the old temples, or you just like to see a bit of everything.
Renting a car is preety expensive in Italy, and for certain places on the island you do not need a car,
so think ahead is my advice.
I’ll suggest you 2 trips:
1. From Palermo and 2. from Catania.
1. Palermo: when you fly in from Palermo int. Airport it’s possible to take the train to Palermo city. I certainly advise you to do so and don’t rent a car at the airport because you don’t need a car in Palermo (you even don’t want a car overthere.....).
Take at least 2 days for Palermo and don’t miss the market, cathedral and Cripta dei Cappuccini.
A nice and rather cheap place to stay is camping Internazionale in Isola delle Femmine. It's a little village right between tha airport (15 min) and Palermo (30 min), with it's own train station. The hike from the camping to the station is about 7 min. We rented a nice caravan for about 60 euro's a night. Email: campinglaplayaEDvirgilio.it
You can rent a car and drive to the amphitheatre of Segesta and the temple nearby.
Also drive (or take the train) to Cefalu (> 1 hr from Palermo), very worthwile.
The mountains behind Cefalu are nice and you can visit some typical mountain villages when you drive around (take 3 or 4 hrs).
Trappani is nice too with a boat trip to the salt islands.
Lunch (12.30) advice: go to Sferracavallo and enjoy the very nice fish lunch. Don’t order a meal, but just pay about 25 euro’s and order ‘lunch’. Don’t eat the bread (…).
2. From Catania.
Take 1 day to see Catania and then leave for Taormina. Taormina is nice for 1 day too and from there you can visit the Etna vulcano in a daytour.
Make a daytour to Lipari (Eolean.islands), very worthwhile. You can book these tours in Taormina.
Librizzi is a very nice mountain village, you can reach it in 1.5 hrs from Taormina.

Last year at this time I was traversing Sicily by car rental, that I picked up in Catania. Since I had been to Catania before, I skipped it and went staight to Siracusa, then to Noto, then to Ragusa, then drove across the island to my nono's hometown in Palermo Provence, Palazzo Adriano very near Corleone. From there I went to Segesta, and to Erice (which is NOT to be missed!) then a night in Trapani
A few observations:
~for 7 days, the car cost me over $400usd. too much!
~Almost everywhere I went, it was impossible to find a parking place!
~And almost everywhere I went was accessible by bus.
~If you do rent a car, don't skimp on good MAPS... don't rely on a GPS or you'll see the dead end roads, great places where the Mafia can dump their victims!

id just like to point out neither of us can drive, so will be using public transport, we have also been looking at renting a villa for a week, does anyone know where would be the best place to rent one we are looking for a quite little seaside village idealy.

I can recommend a nice resort in the interior.... absolutely incredible

I don't know of an english site, and the owner doesn't speak english either, but the chef's (Claudio) girlfriend does. I am sure if you email them or call them, they can get you any information you need. Contact info is on the web site.
fyi... this resort is in the little village Palazzo Adriano, where my great grandparents lived before they immigrated to America in the 1870's. I went there to trace some family roots and met a guy with my great grandmother's maiden name. His brother, Nicola owns the Casale Borgia resort. Even though I couldn't make an actual family name connection they treated me like family and wouldn't let me pay a dime! It is actually a very new resort right out of the town.
The bus runs once a day from Palermo. The same bus can take you to Agrigento or to Sciacca on the other side of the island.
