I think you are pushing it two countries in 2 weeks, think again.
Definitely need more than two weeks.
Hanoi w/ Ha Long to Saigon is a two week trip in itself. And that's only allowing 2 nights in most stops. Three weeks is doable I think.

North to Da Nang and fly
Saigon
Phnom Penh
Battambang
Siem Reap
Sihanoukville 1n - 2-3 nights on islands
Bus to BKK and fly out.
