I haven't done this, but I think it will be slightly easier if you take the ferry, especially if you travel on a Friday or Saturday. On those days public transport in Eilat does not run, you have to take a taxi.
I've gone from Eilat to Petra and while it was ok it can be confusing or challenging haggling with the drivers. They know you have very little choice. What is more, IIRC there was only one bus per day that went to Taba from Nuweiba.
The ferry should land you straight in Aqaba and there should be enough taxi drivers willing to take you to Petra at the harbour.
Take the ferry Marty - it is heaps easier and much less stressful that trying to negotiate your way overland and often works out cheaper too.
I have done this route about 14 times and it is very straightforward. On the Jordan side you can get a taxi at the ferry terminal into Aqaba and check out any of the dozens of agents who offer trips to Petra or negotiate your own deal with a local taxi driver. Personally I think the organized tours are a bit safer and easier. Allow half a day to get there, at least a full day for Petra and half a day back to Aqaba.
