I have not done this, but except for between Boston - New York - Philadephia - Washington, trains in the US are aweful. Slow, uncomfortable, unreliable. Nothing like you would fine in Europe or Japan.
If you can rent a car - not cheap - this is the best way to see America and gives you the most flexibility to head off and explore, visit natural sites, etc.
If you are interested in going from city to city, consider flying Southwest Airlines. Very cheap, like Ryanair - especially if you book in advance. You won't find Southwest flights on Expedia or Kayak, so you have to go right to the Southwest.com site.

trains near or along west coast run once a day (like Seattle- San Fran). Not sure about LA to SD but in general, think one train a day in the west.

If you don't want to purchase the rail pass, you may want to book a few train trips a la carte using the discount. (Remember the reservation must be made at least 3 days in advance.)
Just like 'Ham Radio' said Amtrak offers various ways to book your trip. They have passes that give you a certain amount of rides in segments in a given period of time. So if you want to travel from one city to another but you want to make a stop somewhere in between then the rail pass lets you do that without having to pay every time you get back onto the train. I haven’t used trains on the east coast, but I know that out west, mainly in California, train travel is reliable and economical. It’s a nice way to slow down and enjoy your tour of the coast.
