Cheapest transport: bus, unless you are allowed to drive in Europe and you can find a very good deal on a rental car. Taking a plane won't be cheap, given that EDDH and LSZH are expensive airports.

I only can give you some suggestion about Zurich. You don't really need to take any transportation in Zurich. The best way is to have sightseeing on foot. If you have time, you can go to Interlaken (but you need to take a train). You can start to feel the mountain in Switzerland. Also, you can walk around without any transportation needed.

In my opinion, since you're covering such vast distances, you can check out the budget airlines: ryanair.com/ easyjet.com
I'm not sure if they fly out/to Zurich though but I'm sure easyjet flies to Copenhagen, Denmark.

You will be visiting pretty expensive cities: Zurich and Copenhagen. Best ways to see the cities will be on foot. Or domestic trams/ buses/ trains.

If you decide to train all the way for the 3 countries, there are trains connecting them but you will be clocking, in total, about 18-20 hours on the trains.
Train travel or actually, any sort of transportation in Switzerland is expensive so plan your trips well.
sbb.ch is the national rail system for Switzerland. You can check timings to and from Hamburg or to and from Copenhagen.

1) Zurich, Switz: St Gallen, a nearby city is pretty quaint and houses some internationally known architectures/ sites such as the library etc.
Interlaken as suggested previously. From there you can go up to Grindelwald. Touristy spot that brings you pretty close to the Alps.
Lugano in the Southern Italian regions of Switz. Pretty amazing landscapes.
2) Copenhagen, Denmark: Trains to Malmo, small town in Sweden

No, you have to fly. It simply takes too long. You can look up train schedules and travelling times using bahn.de
