I don't have any ideas on interrail tickets sorry but I do know that if you take the train from Budapest to Ljubljana you will pass pretty close to Zagreb (if not if fact through it) so I would check that part of your itinerary once again. It may make more sense to travel from Budapest to Zagreb, then Zagreb to Ljubljana?

Zagreb to Split is another option and a lovely train ride through the Julian Alps (I even saw a bear on my last trip - I think, I may still have been feeling the effects of the night before in Zagreb though). From Split the busses up the coast are quite cheap and a really scenic trip to take towards Slovenia.

100% No with Inter-rail/Eurail passes. Just buy your tickets internally (within one contry) to the border, cross the border on foot - then buy a further internal ticket in the next country.
It'll work out miles cheaper.
Trains from Praha to Krakow and Krakow to Budapest don't need to be overnight trains, unless you get the very late ones.
