I need some advise as to which airport location to choose from Central London to Berlin. Ryanair only departs from Stansted airport which seems the farthest from the city while Easyjet uses Gatwick and Luton. Departure time for all three choices are at 6am and I am not sure how easy it is to take public transportation this early.

Personally, I'd leave late evening the night before and get a few hours rest at the airport.

Stonehenge btw is miles away in Wiltshire.
The Gatwick Express has some from London Victoria to Gatwick airport - takes 30 minutes.

Yes you can make a day trip to Stonehenge from London - there are companies that do day tours which include Stonehenge.
Flights from London LHR to Berlin TXL are not so expensive with British Airways. One way for £80. If you consider the train fare to either LGW or STN is being cut out of the equation then I think it is a good deal. The chances are you will get a free meal on the plane too that Ryanair and Easyjet would want probably another £10 for. I know BA are stopping meals on short-hauls under 3 hours but it hasnt come into being yet. Materialistically, LHR to TXR will almost certainly work out as cheap as a budget airline from one of the smaller London departure points.

Are you leaving for the airport when you get back? Saves messing about getting to central London from Kent at 2 in the morning.

I am afraid in the UK you do have to pay extras with Easyjet. £8 per checked bag each way, a surcharge for payment regardless of what type of card you use (debit cards being the cheapest as £2.95). Food on board can be pretty expensive too. Better to buy snacks etc. at the airport.
I have flown with both Ryanair and Easyjet and didn't see much difference between the two other than Ryanair charge around £4 for payment by debit card.
I have to agree though that Easyjet have a really good service, no frills, get what you pay for and in my experience are rarely late and I have flown with them a zillion times.
A train to Stansted from London Liverpool street will cost £19 or £17.20 if you book via Easyjet. The Gatwick Express from London Victoria costs £16.90. Another option is National Express buses, they service all airports from all over UK. An example fare is London Aldgate to Gatwick is £7.30.

Re Stonehenge, you could take a look at Viator.com, they do several day trips to Stonehenge from London including sights such as Bath, Oxford and/or Windsor or a self guided trip to Stonehenge only for £33 which takes just 5 hours (includes coach tickets and entrance fee)
