We discussed the train from HK to VN. You will need to get your VN visa before hitting the VN border. I would use the open tour bus system from HaNoi to HCMC. Yes, the train is safer, but not as cheap or convenient. Your choice. I would then bus into Cambodia. Visa on arrival. Hit Sihanoukville, perhaps Kampot before heading up to Siem Reap. Bus is much cheaper than the boat to SR. After touring Angkor, overland into Laos at Stung Treng/Veun Kham. Buy your Lao visa while in Phnom Penh. After Laos, into Thailand at the Friendship Bridge. I would hit the Chiang Mai/Rai part of Thailand before heading south to BKK and the southern beaches. If you need more than 15 days in Thailand, you will need to obtain a 30 or 60 day visa before hitting the border. They are now free until March 2010. Get one in Hong Kong, HaNoi or Phnom Penh. Train or bus into Malaysia. In KL or SIN you have your cheapest option to the Philippines. from KL to Clark. Or use , Singapore to Manila. Compare prices for your dates. is probably your best otion once in Indonesia.

I have just come back from Malaysia.
The cheapest way to move around in that country is to travel by local buses. They are much cheaper and frequent than trains and airplanes.
Even for moving within the cities they turn out to be a cheap option.
For example, going from KL international airport to the city, there are buses every few minutes at RM 12 (Malaysia Ringgit) per head which is way too cheaper than budget taxi (RM 80-100) and deluxe RM 200 depending on your destination.
There are plenty of frill free budget hotels too.

As to your planned Phil. trip, book your flight early thru tiger airways. Your airport of entry (Clark or Diosdado Macapagal Int'l Airport) however is two-hours away from the capital city--Manila.
From time to time, you can also visit the website of cebupacific air -snip- to obtain information on ongoing flight promotions. These airlines will bring you directly to Manila.
Note that from the Clark airport, you can right away book a connecting flight to the world famous Boracay beach via www.zestair.com.ph. This means that you don't have to take the usual, initial pit-stop in Manila.
You can spend 3 or 4 days/nights in Boracay, then fly out from Kalibo Airport (southern Phils) to Cebu (central visayas islands/southeastern Phils). Cebu is a charming city. The queen city of the south. It's also the gateway to the exciting Bohol island where you will find the Chocolate Hills, the Danao Adventure Park, the Loboc River, the Panglao beach, the Philippine tarsie (smallest monkey in the world, just the size of the fist) and many more.
You can fly out directly to Manila from the Tagbilaran City airport in Bohol island. Again, the airlines mentioned above are your options. Spend about two nights in Manila to experience its pulsating night life, the unbelievable shopping destinations. Visit interesting historical sights and the Ayala Museum if you wish to inject another flavor to your first 7 days of nature trips. Exert all efforts to visit PALAWAN island. It's going to be your most wonderful prize for allowing yourself to plunge in this exciting Asian tour. Palawan is the "gods' own country". It boasts of the phenomenal underground river, a UNESCO World Heritage site. El Nido is maybe 100x more beautiful than any of the beaches you've ever been to. You'll pinch yourself from time to time when you're in El Nido just to check if what you're seeing is real. :-) You don't even have to learn scuba diving to appreciate its rich aquatic resources or marine life. The waters are clear and shallow several meters out the beach front. Nature bounces vibrantly right before your eyes.
There's a lot more to do in the Phils. But I don't want you to have an information overload. This is just my initial reply-post.

Hi, I know now that if I cross overland, the visa only allows me to have 15 days in Thailand, how would I extend that?would i have to get the visa in advanced?
try out Banaue rice terraces in Philippines.. even though u cant say it as offbeat place...its pretty well known... but it is a really wonderful place, with not so many tourists...
Boracay and palawan are good... but might be costly... depends on the season... El Nido(palawan) is great but costly...
