Well, the best place to stay is probably Hotel Caracol Plaza and Resort, followed closely by Villas Carrizalillo--but there are smaller, cheaper places as well--like Bungalows Santa Cruz and Posada Real Puerto Escondido.
As far as travelling, I would think that flying to Cancun (flying first to Mexico City, then connecting to Cancun) would be the best way to get around--especially at the current time.
