The hiking at El Chalten is absolutely amazing (I've done a lot of hiking, and this here was really some of the best, with an amazing variety of sights and an ever-changing landscape), and Perito Moreno is a glacier on a far grander scale than pretty much any other glacier I'd ever seen (particularly due to its high speed of 3m/day, which is causing apartment-building-sized chunks of ice to fall off every other hour) - but, given the rest of your itinerary, it unfortunately just wouldn't make sense to try and cram them into those four days.

If you can still completely rearrange your itinerary, I'd personally skip Mendoza (which is a nice enough town, but just isn't on the same superlative scale) and move those days up to have a solid week at El Chalten/El Calafate (1 day at El Calafate for a Perito Moreno daytrip, the rest at El Chalten; El Calafate itself is just a tourist town), but if that's not possible, then save them for a next trip.

I love El Chalten, it's an amazing little town, lots of things to do and see, I would definitely go if I were you (if you do, take cash because there are only 1 or 2 ATMs and they could be empty and most places don't accept cards.)
Regarding El Calafate, it's true that is just a town, you could skip it but you should go to Perito Moreno Glaciar, It's amazing, there are a lot of daily ecursions from el Chalten, The thing is that it would be almost impossible with your current itinerary to visit both places and Bariloche (i don't think it is much worthy of going.)
it's also true that To El Chalten there are over 1000 km from Puerto madryn, plus your are going north again (I think its something like 2000 km from El Calafate to Mendoza.) if you go on a bus you could visit those 2 cities and be on schedule in Mendoza, it would probably be tiring, but it would be worth it!
If you go to the Glaciar google Big Ice Excursion, you could trekk on the Glaciar!

I think you won't miss a lot by skipping Bariloche. I liked the surrounding area a lot though. El Calafate was nice, and I loved a lot of the small towns north of Baraloche.

when you are in BA, take a day and go up and visit the Tigre Delta (about 40 minutes via commuter train). Really a beautiful area.
