That means for one person it's roughly €150 for 3 train trips. Sounds pricy alright, but maybe that's because you're travelling on days with higher demands, and the cheapest promotional tickets could be gone. When exactly you're travelling?
The most expensive leg would be Stuttgart-Koln, given the distance. Based on a random date search for early December, I find standard 2nd class ticket without reduction for Munich-Stuttgart is €46, Stuttgart-Koln is €69, and Koln-Dusseldorf is €11. So it's actually quite weird that your searches based on discounted price can be so high.
Are you currently living in or outside of Europe? Also, are you under 26 years of age?
If you're living in Europe and have been resident for at least 6 months in Europe, and under 26, you could get Interrail one-country pass for Germany to travel 3 days in a month, 2nd class, for €125 per person. Otherwise, all other pass options are more expensive than €150 and not worth buying.
There is no EuRail one-country pass for Germany only.

When I'm doing a search, I am trying to include all means of transport that I have to use from the hotel I'll be staying. So let me give you an example. In Munich we are staying in NH Munich am Ring. When I was doing my search on bahn.de I added the street address of the hotel in order that the search includes all means of transportation that I have to exchange. For example to travel from Munich Ottobrunner Strasse 17-19 München, 81737 to Stuttgart Hbf I have the following route: Bus, S-bahn and then ICE. All for 62 e, including seat reservations. Am I doing it wrong? Usually I know that There could be walking distances also, but I cannot rely on this.
This first trip from Munich to Stuttgart is on DEC 6-Th, Sunday.
Let me know if this search logic seems logic to you also

I must say, I've only ever use bahn.de to check from main train station to main train station, and never to include within city/local transportation. Besides, when I do a quick check based on the info you gave for Munich, bahn.de still tells me that the ticket price is only for the DB train and not for local transportation. So I am not quite sure how you came about the price you've found.
1) Munich-Stuttgart on 6th: assuming you want to leave early in the morning, so far all 3 trains that leaves around 8am or so still have special price ticket at €29 per person.
2) Stuttgart-Koln on 8th: there's no more €29 tickets left for the morning trains but if you take non-direct train (i.e. with at least 1 change of train) there's possibility of train ticket at €39 (e.g. at 9.51am) or €49 (e.g. at 7.51am). You'll really need to click on all the various options and search for one where the cheapest price still available. There are direct late-morning train that ticket is priced at €39 (at 12.09pm) and €49 (at 11.51am).
3) Koln-Dusseldorf on 10th: standard ticket (non-promotional) just after 9am is €11. Or take a regional train which ticket will be cheaper than this, and of which reservation is not required.
4) Dusseldorf-Munich on 12th: the direct trains in the morning at 7.52am or 8.22am (this one is quicker) still has ticket at €59.
So assuming you manage to get all the cheapest rate mentioned above, the best price I can find right now is €138 per person for the 4 train rides. You can always try to look for trains without fast connections, that would bring the price down but it also will mean longer travelling time. I don't think there's anyway to make it cheaper than this, and the longer you wait to book, the more likely you'll be stuck with more expensive tickets since promotional price tickets are limited.
Oh! And I forgot to mention that I have a flight back from Munich, so the most expensive trip would be Dusseldorf Munich - 120 e per person - Special Price ...
this is not a special train price anymore. it's more like the standard price.
Ok! Now at least I have a clear idea about what I should do.
I am buying tickets for the rides between the cities from Hbf to Hbf. And the rest of local transportation I'll try to manage separately probably buying some kind of pass that we can use for the 2 days.

That's what I would normally do.
Do check on local transportations for tickets that you can use for group travelling (between 2-5 people) and they are generally cheaper than buying 2 separate individual tickets. Of course it does mean you'll be travelling together at all time, which may pose a small problem if you have plan to do certain things/sights separately and would like to split way for a little bit before meeting up again.
If you're staying somewhere central enough, then you won't need local transportation tickets and can explore by foot.

I was just about to buy the ticket for me and my friend online when I see this: You have to book the ticket for yourself (not for a third party). How can this be? So how can I buy two tickets for me and one for my boyfriend? Using the same cc?
They have functions to buy more than 1 ticket in one go per journey, so I think it's ok to buy for both yourself and your bf at the same time. And besides, you're travelling together.
I think what they meant is, say, if you're buying this as an intermediate person (for financial gain or not), then that's not allowed. So, say, a ticket agent, is not supposed to get tickets for clients through the site like this but through ticket agent portal.
I hope I'm right on this interpretation. I've only bought ticket once on bahn.de and it was just for myself.
